Are there holes under the moldings on a 98 gs?

yep, 5 on the door panel and 3 on the rear quarter panel. and you have to get them welded if you want shave your moulding.

Yes there are holes and you do need to get them welded. I'd say just paint the whole car again if you want it to look good. Rather than just spot painting.
