Default Tranny Knock

Alright guys heres the deal. I've got a built gsr turbo in my EG hatch, GSR tranny no LSD. I was at a light, prelude rolls up next to me light turns green I throw a couple gears and blow his doors off. WELL, i come up to the next light and theres a knock... my heart drops So i start playing with the rpm's then the clutch and realized the knock is ONLY when its in gear. I take it out of gear and the knock fades. I put it back into gear and the knock fades in. havent had the chance to pull anything apart yet, (heard the noise and parked it) it just happened today but Im just trying to get any ideas on what to look for when I pull everything. Does it only do it when its in gear, but while the clutch is depressed or always after you have it in gear?

It knocks when Clutch is in and in gear. I tore my tranny out/ apart last weekend and found the main shaft bearing fairly worn so I replaced that and just got it put back together today. Noise is still there... SO, since all the other bearings in the tranny were fine my next guess would be in the clutch some where

Update.. pulled the tranny again. After lots of research my symptoms sounded like a bad pilot bearing. Come to find out my pilot bearing is totally fine. I'm still lost. Also noticed with clutch pressed down, in neutral, then releasing the clutch it grabs a little bit... In neutral. Wtf.. ideas?
