Almost certainly it's the master cylinder. Air in the lines would be the same every time. Calipers don't fail in ways that would do what you're experiencing.

Don't tighten the throttle cable too much. It has to be slack so the throttle plate fully closes when no one is pressing the gas pedal.

Did you calibrate the new TPS?

Don worry about the refrigerant until the condenser fan runs all the time like it should. It does still get cold when the car is moving, right?

I would unplug the compressor wire to avoid that...

Where do the wires from your MAP sensor go? They appear to lead down to some part of the CNG kit. In the usual stock setup they tee directly into to the engine harness along with the TPS.

There isn't an airflow sensor. Airflow is determined indirectly from the MAP sensor, IAT, and rpm. This is called the pressure-density system.

The buttons are all on a circuit board inside the panel. Take your panel apart and resolder the board. New backlight bulbs or even better, LEDs would be a nice touch also.

Since your CNG kit is broken anyway, you may want to remove the kit parts that could interfere with petrol operation (electrical tape?) and concentrate on getting the car to work well on petrol only....

Parts on any of the D series SOHC engines interchange readily. That bolt is for the bottom of the alternator, it pushes through from the inside side toward the belt side. Very unusual for it to fall...
