What year is the car???? If its a 96-98 you have to use a 96-98 Ex harness. If its 99-00 use an EX or SI harness from those years. Pretty much everything needs to be extended so give yourself a couple of hours, some extra wire and a nice soldering iron.
I almost forgot. Actually the best harness to use would be the HX from the appropriate year. Why you ask?? Cause the HX is the only civic harness with the EGR wiring and plug all there. Works awesome.

I'd like to hear more about this? Does this cut wiring effort time or is it just overall easier to wire with this harness?

The HX is the way to go if you can find one. Everything is there. Vtec, knock sensor and all the pain in the ******* EGR ****. Makes it some much cleaner and easier. I say HX all the way. EX would be second and would have everything but the EGR. As far as the computer if your gonna stay obd2 i would recomend a P72(96-98) GSR ecu. You could also use the 97-99 p13.

Trust me and save yourself a wiring nightmare and get the HX harness. Go to this website, get the number and call them up on the HX harness. Should be about 100 bucks and some change. http://www.evanshondaspecialist.com/
