Sometimes, but why do that when the OBD2 engine harness plugs right into the shock tower with everything working?

Correct, I am using the OBD2 harness from the ls motor. If I use the stock civic ecu, will it be able to operate an OBD2 motor? Why cant I run the OBD2 ecu that came with the motor?

If you use the OBD1 ECU, it will operate the OBD2 motor just fine. The additional sensors that are on the OBD2 motor (CKF, etc..) will not be looked for by the OBD1 ECU, and all of the rest of the sensors OBD1 requires is already there and matched up.
When you put the car in the "on" position, does the CEL come on and go off after two seconds, or remain on?

No, not true. You can still use the OBD2 distributor and OBD2 fuel injectors.

Ya, it should still turn over regardless of what OBD he is.
The OBD2 hardware will work perfectly with an OBD1 ECU.
First of all, check ALL grounds. Make sure you have the battery ground (doh!) which I`m sure you have connected, but make sure it`s connected securely.
Check the tranny/engine main ground which is on the tranny bolted up to the chassis frame rail -- again securely.
Check the valve cover ground (which isn`t really required, but it`s still a ground)
And of course, the thermostat ground. This grounds the engine harness allowing all the sensors to be grounded.
Next, check for spark..
Remove the spark plug cable, put a metal screw driver into it then put the metal screw driver shaft about 1-2mm away from the distributor mounting point, have someone crank it and see if there is spark..
If there is then check the order of the spark plug cables as follows:

1 2
If that is good then check for fuel:
Buy some starter fluid, remove the intake arm from the throttle body.
Then, while having someone cranking the motor over, spray some starter fluid in the motor, if it cranks, then you have a problem with your fuel delivery system.
If it doesn`t, then we`ll have to go further from there...
Keep us posted.

Poison, the motor starts with the civic ecu. I am wondering if the obd1 civic ecu is capable to operate a dohc. Are the fuel maps different or the sensors that the civic ecu doesn't pick up matter? I don't want to lean it out by having the wrong ecu. I would rather wait and get the correct ecu. But if you guys are telling me that the civic obd1 ecu will run the b18b1 motor, than I guess I have nothing to worry about, right? BTW, it wouldn't crank at first because I had blown the ignition fuse in the dash sometime during the swap.

If the obd-1 civic ecu you're referring to is the p28, it will probably have a higher redline than the LS one, but I believe will have richer fuel and timing curves cause of vtec.
