You shouldnt throw codes with the 99-00 ls ecu. As long as you wire up everything correctly. Do that and use your stock cx harness. And for reference, ek9 is referred to as "civic type r" not cx.

The motor being OBD2 and OBD2B will not matter to the ECU because the motor and sensors that the ECU controls are the same. For the ECU plug into your cabin harness, you would need a 00-01 LS ECU. Unfortunately this has an immobilizer built in and I'm not sure if it can be removed/chipped out.
Depending on your location and how the emissions laws are, I would go the OBD1 ECU with jumper harness route. Not only is it less of a hassle but the performance is better.
