Make sure the mounts they used are good quality. Engine sits straight in bay, etc
Wiring is always gonna be custom so make sure there are no short cuts like black tape instead of actual soldering along with shrink tubing.
Ask what ecu they are using and what tunning has been done. If there are any CEL's and why. If its a chipped ecu make sure its for an h22 not a B series engine.
Those are just a few things i can think of right now. Those things are basically what took me longest on the swap.
The most important thing however is the test drive/ visual inspection. I think this one is obvious

This is a definite must, should be top of the list. There are so many generic kits available now that might look good to the eye, but once they are installed you'll think WTF???
Definitely pay attention to the Check Engine Light (CEL) in the cluster. Make sure it comes on when you turn it over then goes out after a few seconds. Some people will remove the bulb or fake it by installing a relay so it comes on then goes off. If it's throwing codes, make sure they are willing to jump the harness and show you what codes are thrown and why.
If you can, check the axles for alignment - make sure they aren't at a sharp angle or bind. Also check for any tranny leaks. Aside from that, definitely take a good test drive. Make some really sharp turns at low speeds, things like that just to check for axle problems.
