Default ECU Wiring Questions

Alright guys, I'm pretty new here but hoping this will become a useful resource. I've been searching around for a while but haven't found any direct and straight answers. I'll keep it simple.

1990 Honda Civic LX
DPFI to MPFI
D16A6 swap
AT to M

All this was done before I got the car. I do not know what ECU is currently in it but I will be finding out soon. I believe it is still the auto PM5.

1. What must be done to run an manual PM5/PM6 properly? I don't care about the clutch switch. I'm tired of the CEL and the car runs like crap, but does run.

2. The car is stuck in limp mode. The previous owner is a friend of mine. It used t go into limp when the oil got low. The car always came out of limp when you added oil but this time it did not. I have a suspicion. There is a sensor on the back of the TB. Is this a TPS sensor of some sort? And will the car go into limp if that sensor isn't hooked up? It got damaged shortly before I got the car and I suspect that may be why it stopped running well.
