I just finished doing that swap, 99LS in a 96DX. Your car is OBD2A, but the 99LS is OBD2B. Problem - the OBD2B ECU will be looking for a pressure sensor in the gas tank. Solution - (1) get a new gas tank (99-00 SI), (2) fool ECU with potentiometer (do a search on that one), (3) find a 96-97 ECU. I went with #3 and it works great. Parts that you'll need - driver side engine mount bracket (the one on the block) from a 99-00 SI, rear engine mount from a 99-00 SI, 96 del Sol a/c bracket if planning to keep the a/c, some wire, wire loom, and some heat-shrink. Do solder the wires, take your time. Do use the cat from the LS, but will need to take to muffler shop for welding purposes. When the LS engine is out, that will be your best time for maintenance items (timing belt and belt tensioner, water pump and clutch mainly) and the wiring (you'll need to cut and paste some of the LS plugs to your CX harness - CFK and IACV-just match the colors, some of the wires/plugs will not reach the sensors, just extend those (both O2 sensors come to mind, including one of the manifold sensors if you don't want it too tight). On the wire harness, look for plug A ( the one that goes to the ECU) and move the pin/wire A14 to A12. Hope that helped. You don't need a new gas tank.

The code only comes on when the car sits for a long time, like overnight.

Turn the key to the accessory position (one click) and wait a few secs, then crank the car. That will "prime the pump" and the code will not come on.

You're absolutely correct, he does not need a new gas tank. That was just one of the solutions. You are also correct on the "prime" the pump part: about 10 seconds. But what happens when someone other than him drives the car? i.e. inspection station, tire place, friend, etc. You get my point. Unless he has an OBDII scanner, he will have to go through the whole process of resetting the ECU every time someone else drives it. The cheapest way to fix this problem is to (1) fool the ECU with a potentiometer, (2) get a hold of a 96-97 LS ECU. Like I said before, I went with #2 and I have no problems (knock on wood). I have run full and almost empty gas tank. No CEL light. I even have my 2nd O2 sensor plug on the harness, but not attached to the cat (haven't had the time) and no CEL light. Hope this helps.

Bringing this thread back from the dead. I have been searching for a few hours now and i have a question about the iacv. I am doing the exact same swap and don't know how to wire up the iacv. My civic has a 3 pin connector and the ls has a 2 pin connector. Do i just wire up the 2 pin connector to the 3 pin connector just matching the colors and disregard the 3rd wire?? Also about the cfk sensor, same question? Thanks a lot.
