96-98 ecu plugs different than 99-00 plugs??

For simplicity,
If you have a 96-98 Civic (OBDII), get a 96-98 swap. Use the 96-98 EX harness (if using Vtec) and the ecu will plug in correctly. Or reuse the Civic harness for non Vtec.
If you have a 99-00 Civic (OBDIIb), get a 99-00 swap. Use the 99-00 Si harness (if using Vtec) and the ecu will plug in correctly. Or reuse the Civic harness for non Vtec.
You can always use a OBDII(b) to OBDI ecu harness so the OBDI ecu can run the motor. Just specify what type of OBDII harness you need.
The ecu plugs are the same but are pinned completely different.

All 96+ ecu's have four slots;
A = 32 pin, B = 25 pin, C = 31 pin and D = 16 pin.
96-98 (5-Speed) use A= 32, B skipped, C= 31, D= 16
99-00 (5-Speed) use A=32, B= 25, C=31, D= skipped
A = 32 pin, B = 25 pin, C = 31 pin and D = 16 pin.
96-98 (5-Speed) use A= 32, B skipped, C= 31, D= 16

thanx for a great piece of info, so 96-98 swaps would be ideal, but if I get a 99-00, ill have to switch the pins around, but it will still plug in right?

If you get a 99-00 Swap, you'll need to get a 92-98 ecu.
92-95 ecu is OBDI and you'll need an ecu jumper harness to plug into the 96-98 plugs.
96-98 will plug right in.
99-00 ecu could also work with an ecu jumper harness (96-98 plugs to 99-00 plugs).
Depends what you really want to do.
if you ahve a choice when you buy, get the 96-98 and you'll be happy.
