You can always PM me I'll help you with LS into Ek install info, just finishing up my own...
1) Wiring: mods are very minimal. BAsically lengthen some branches, then change the crank sensor and IACV plugs from 3-wire to 2-wire versions. Everything else is compatible but you will need to either get an extension or relocate your O2 sensor wiring.
2) Mounts: All rubber chassis mounts you will retain. Side trans bracket from D16 you will keep, and drivers upper steel bracket you will also keep. You will use the drivers upper cast engine bracket from a 99-00 Si, also rear trans bracket from the Si. Any B-series hydro front tranny mount should be OK, and any B-series a/c bracket but if you want to keep your D-series compressor without discharging it you need either a P54 (del Sol VTEC) or P7J (CRV) bracket.
3) Linkage: I think any B-series will work except del Sol...I just went ahead and got new 99 Si linkage w/extras for around $100 shipped from http://www.slhondaparts.com
4) Get a short ram intake for Si.
If you got a complete swap with alternator, external brackets, axles, tranny, midshaft, manifolds, etc...with the stuff above then you are pretty much in good shape to get started.

Thanks bro! I am getting a 2000 LS swap with 27K on for 2K. Import Auto Salvage is throwing in the Si engine and tranny mounts for free, but want 125 for an SI ac bracket. I guess I will use the integra linkage. Can I just cut the wires for my secondary O2? Doesn't AEM make a CAI for this swap? Also, what header are you using?

I just picked up a used DC GSR header from a local dude. You can use any B-series header except ones specifically for B16 as they may not clear your oilpan.
Don't pay $125 for that bracket!!! You might as well keep the stock teg a/c bracket since the Si would require you to change to a B-series compressor anyhow. I've seen CRV P7J brackets go for about $60 used, you can even build a brand new one for around $100. I found mine for $50, and you can keep your factory compressor from the D16.
You can cut the O2 wires but if using any OBD2 ecu you will get a continuous CEL. If going OBD1 you don't need them, but you don't need to cut it. I'd keep it in case you ever needed to pass smog testing or whatever. The LS requires less wiring than your DX so there's no need to hack any plugs or add any wires, just change the 2 I mentioned before. I think I have both plugs btw...also OBD1 does not use that crank sensor either.

Spend some time searching. The 92-95 Civic used a 2-piece engine harness. The 99-00 Si used a 1-piece engine harness that runs all the way through the firewall and to the ECU. Yes, there are other wires to add as well - IAB is an example. You're doing a B-series into a 5th gen Civic - its been done more than a few times. The first page of this thread has a few links to assist you.

Best option would to use the GSR harness and add wires to the civic subharness to the ECU. They will clip right up at the shock tower. But depending on the OBD, you might need a jumper harness at the ECU plugs.
