questions about auto dx to manual swap (did a search)
Iam working on myy project 91' crx dx auto converting it to a 5speed d16z6.
Anyways, so far I have the shift linkage, pedal assembly, new manual replacement axles and passenger+tranny motor mounts out of a crx si.
I also bought a clutch kit+flywheel designed for a 90-91crx si.
lastly, I have found a a tranny out of a 89' crx si. Will all this stuff work together. The only difference between the 89 and 90-91 crx tranny is the clutch is a little bigger right? It should work is I have the clutch flywheel combo together? and the flywheel will work cause they are all the same from 88up right?

As long as the splines on the axles match the new tranny and the wheel hubs you should be good. I know there was a year where the splines were different but for the life of me I cant remember which.
My auto to manual guide is at http://4gcivic.net but it sounds like you have covered all of the important parts. Just make sure you have a new starter for the manual and the rear mount also.
