This is from the workshop manual. Note that this is for OBD0, OBD1 will be different (Throttle body mounted MAP sensor and a different DASHPOT setup). Also note that line #22 that connects to a little vacuum diaphragm does connect straight to one of the three intake manifold ports on some models (some don't have the throttle body mounted vac diaphragm).
Your OEM vacuum setup will depend on what country, and what year your ZC is from.

From what i can see it looks pretty good. That extra little port on your throttle body should be connected to your MAP sensor (providing it with vacuum). The larger port at the top center of your throttle body connects to the charcoal canister (which it look like it already might be in your pics, hard to see the line routing). The three ports on the front of your intake mani look good too.
Which wires are you referring to (can't see any yellow/green wires)?

My guess is that you're talking about the reverse switch wires. That's the only two I can think of that connect to the housing.

i see plugs on harness behind intake minifold, but they both look like female connectors. the wires on trans case seem to be male/female

The coolant line that comes off of your intake manifold connects to the coolant line under your throttle body (the port you're talking about). It then connects from your throttle body to your IACV (the little unit with a plug on it at the back of your intake manifold near the throttle body) before returning to your water pump inlet pipe .
Looks like you've bypassed the throttle body coolant line.

Should be attached pretty close to the portion of the harness that routes under the distributor for the temp gauge sender (single wire) and the thermo sensor. If it's not there though, who knows where it could be.

The reverse lights should come off somewhere around the area where your thermostat ground is at. Within about 12" of that location. I don't believe they are all that important. At least, they won't stop your car from driving.

If they're the ones i'm thinking of, they're both coolant lines. One is a much larger diameter, and a U shape, the other comes out next to it is maybe 10mm in diameter. That's the one that should connect under your TB.
Post a picture of the two if you can't figure it out.

Are you missing the dashpot control solenoid?
If you don't have it, the you can plug the line that goes from the dashpot to the intake and then discard of the dashpot (everything associated with the 6, 8, 12, 22 vacuum lines).
They sell these vacuum plugs at automotive stores.
