I think it comes down to the OBD of the engine. Your 97 EX harness is OBD2. If you have an OBD2 alternator, fuel injectors, and maybe other things, it will work. If not, there are ways of making it work. You can cut the clips on the fuel injectors apparently to make the electrical connectors fit right, and I guess adaptors and such to make the alternator work. Going from a SOHC engine to a DOHC may require lengthening certain parts, but that should not be a problem as long as you can splice wires. I could send a mentally challenged monkey over to do it if you can't. The only thing I'd be worried about is if the injectors aren't compatible, such as if they're peak and holds and your electrical system is set up for saturated. I have no idea what each type of injector came in though, so consult someone else if in doubt.

I used my stock 1993 Civic DX harness when I swapped to a JDM B16A engine so I'm sure you'll be able to use your harness with some minor modification to it.

your going to use your stock harness on the new engine regardless of what engine you use, aside from k series i'm pretty sure. since you have an ex i don't believe you even need a conversion harness. just make sure all your components are the same obd#. You don't have to worry bout injector wiriing persay because your car already has saturated injectors. peak and hold were in obd0 applications and involved resistor boxes, and that only applies to the 88-91 civic/crx's.
