Im doing a 98 LS swap in a 94 civic DX, but I was wondering since the integra had two O2 sensors, if I use a jumper harness and use the obd 2 ecu from the integra, will it throw a code for 1 of the O2 sensors????

im saying run it with an obd1 ecu and have no problems

yes, you'll get codes for missing sensors that the OBD2 ecu expects that aren't on the OBD1 motor.
