Default will this engine setup work?

hey i have a 93 civic dx (automatic) and i just got a d16y7 engine, tranny(5spd) and ecu. i have a guy that is saying he wants to buy the engine which would leave me with the tranny and ecu. my current engine is a d15b7 (auto) and i was wondering if i could swap the d16y7 5spd tranny and ecu using my d15b7 engine. will all the wiring and all work or will the computer not run it since it is only a 1.5 and not a 1.6? im puzzled, please help me out asap!

btw: the ecu has been sent to JET and been chipped, if that would make a difference?

Why would you want to keep your stock engine?

well theres not too much difference in d15b7 and d16y7 power wise and i thought that the d15b7 would be better for turbo/boost
