Food for thought,
I have a 99-ex and at @34,000 miles the same thing happened to me.
I work at a Honda dealer and I had one of the technicians drive it.
During normal shifting it was fine but when I shifted into second at @6,200 rpms
or higher it would grind like I missed the gear. Now my manager told me that if we remove the transmission and split it open and he finds worn synchros or a bent shift fork than warranty would not pay for it. I told him to go ahead and take it apart since I know how I drive.
Anyway they took it out and we split it open, low and behold the forgings on the shift forks had some bad forgings on them, they were binding the gears themselves from rotating fast enough to engage the synchros smoothly.
Warranty covered the whole thing, however I had them install a new clutch disc,
pressure plate, and T.O. bearing. Since warranty was paying for the labor and the
original clutch was more than 50% worn. Anyway sorry for the length......
I wanted to say it may be something inside the trans, like a shift fork, worn
synchros will usually give problems during regular driving.
Drain and replace the transmission oil and inspect what drained out for any kind
of metal shavings...And good luck.

the gears have to be moving at the same speed befor they engage...one moving faster than the other will cause balking *when the shifter seems to stick and not want to engage*..this is a huge problem with DSM s..their solution was to use a syn. tranny fluid..in particular, Redline s MTL..this may or may not help

but, i would take this route befor undertaking a more drastic alternative

welcome to the grinding tranny club!!! my third gear grinds at anything over 3krpm and my 2nd is starting to show at high rpms 6k plus. Hondas are synonymous for have weak syncros. to make it shift smoother for now you could use a heavier weight oil in your tranny.
