what is the hole on the intake manifold for?
what is the tube that goes from the intake manifold body into the hole that is between #3 and #4 tube? what is the consequence without it?

that tube connects to the black box on the back of the engine block.
its for your PCV valve.
the PCV valve connects to the top of the tube (the "Hole" you speak of")
then a vacuum line runs from the pcv valve to the intake manifold
