It might not be your seal...
Sometimes the drains get clogged with leaves and dirt....try using an air compressor and gently blowing air through them.

It's normal for sunroofs to collect some moisture, or even a bit of water in a heavy downpour. Honda thoughtfully provided the nice little drip tray that goes around the sunroof and channels the water into draintubes.
Most leaky sunroof problems I've seen on Civics seem to be caused by problems with the draintubes. Unless you can actually see it leaking profusely around the sunroof seal, I'd start there.

run the hose on the roof, sit inside the car and find out where it's coming in.
years of parking under trees, dirt, buildup on the roof will clog drains, which will cause moisture to sit in the dirt/smeg/shtuff around drain holes (even if they aren't plugged) this can cause rust to form, eventually rusting through and creating holes where moisture can penetrate.
you've got to find the source of the leak before you can fix it. Take off the headliner or whatever else is in the way and find out where the water is comin in. simple simple easy peasy...
best of luck, leaking cars can be a hassle. what sucks is when you don't fix it and the car stays wet inside and starts smelling like mold.
