Unidentified Rattle, where is it coming from?

Unidentified Rattle, where is it coming from?
Having a problem with a unidentified rattle coming from the engine.
The engine is a d16y and transmission.
The rattling noise we get happens when the are is gear or neutral. It goes away when the clutch pedal is depressed though. We thought it was an issue with the clutch and bearings so we replaced the throwout, pilot and put in a new clutch and pressure plate, noise went away for a little but its back.
Again, we get a odd rattling noise from the engine, but goes away when you step on the clutch pedal.
Any ideas of what might be the problem? Is it a transmission issue or is it an engine one? We want to get this issue solved as it is very annoying and somewhat worrying.

Check your subframe for any loose bolts. Also check your lca's and look in the front of the motor. Something is probaly loose and when the idle fluctuates it could move that loose piece. Check that out.
