transmission knocking?

transmission knocking?
I have a 99 civic si and i just replaced the clutch and flywheel. It now has 800 miles on the new clutch and flywheel, but today when im driving i notice a sound like rubbing from the engine bay... so i jacked it up and rotated the tire and could hear it inside the tranny. i then had my dad rotate the tire and felt the tranny and it is definately in the differential side of the tranny... Does anyone know what this could be? Any help would surely be appreciated... thanks in advance....
