transmission fun times

Tranny started making whining whirling sounds
bought bearing kit from syncrotech for a spare tranny i had laying around
installed all the bearings, notice one of the new bearing making a clicking noise when i spin it by hand.. buy another from honda.. no clicking
tested gears out of car, all nice and smooth
swapped out tranny
clutch wouldn't push down
dropped tranny looked for anything in backward (really thought i put in the clutch plate backward, even bought a new one)
reinstalled
tried clutch again.. this time it squishes to the floor (master cylinder leaking)
replace master and slave, bleed system
tried the gears. 1,3, and 5 click in nice.. 2 ,4 and reverse something blocking .. feels rubbery and pushes back out of gear.
pulled shift rod looked around, scratched head.
shifts fine under car without being connected
i narrow it down to the dust cover, shift seal on the tranny, or rubber pieces in the shifter
look at old tranny and notice the old shift linkage dust cover is much larger.(sycrotech sent me a b series cover and i needed a D series)
installed old dust cover. shifts fine .. back on the road
now i am wondering if the whining whirling was from the failing master cylinder leaving the throwout bearing touching the clutch.

Not likely, from another discussion on throwout bearings, the honda hydro transmissions keep the throwout bearing in contact with the pressure plate at all times.
More than likely it was your Input shaft Bearing finally giving you greif. The ISB is a common problem with the old D-series transmissions.

Had the same issue with gearbox whine but only when the clutch was let out. After a lot of trouble and people telling me it was the throwout bearing, I dropped the gearbox and took it apart. Input shaft bearing was shocked to pieces. Apparently they're a go to for gearbox whine. Problem resolved.
