Default Honda Civic Timing issues

so before we took the motor apart we didnt do a good job at marking my stuff. So we did the marking of the timing belt and all but when we took it apart, later found out there was a hole in the exhaust valve. So we replaced all exhaust valves. We put it together and it starts up sounds good but than 5 min into driving it delays and doing 30-40mph at 4,000rpm and it backfired a few. When it hits high rpm it sorta sounds normal but it bogs and studders. I know its the timing bc I know I put it on wrong well maybe... but when I pull on the belt I felt it skipping tooth’s on the clutch and fly wheel and all below. What matters when I’m doing the timing? The cam gear has “UP” which is clearly TDC. Then on the big flywheel or crank shaft wheel has 2 slits or marks but they are cut marks which mark do I line it up with that gun iron sight thing? The left mark or the right mark??? I also adjusted the valves. It’s drivable but it will die out soon, Honda Civic Ex 96 jdm D15b with a y8 head.... video below
