without looking under the car or seeing it .. a pissability to try if it is the linkage is put the linkage on take out the pin put the shifter so it at a normal position .. if nothing is binding ... then you can possibly drill a hole through the end to amke it line up correctly

further evaluation of the situation:
i looked at the gsr tranny and it seems that the pinhole on the tranny is straight down, while the pinholehole on the si tranny i just put in is a bit off to the passnger side

it should be a direct swap. Look at it again 1 part at a time and make sure its put to gether the right way. If you dont know the right way, then try different things switch things upside down, etc. And if not improvise using physical force

Re: (DUCK COMMANDER)
im thinking that i would need to bend the peice of the linkage that goes onto the actual shifter attached the tranny, but it would be more of a rotation thing, then bending it any one way

Bending a shift linkage isn't always good. I've heard horror stories bout this. Someone correct me if i'm wrong.

Re: (civicboisi)
not sure its so much bending now really as it is rotating, its the brass peice that goes onto the trany that needs to be spun clockwise like 2mm for it to go on straight
