Completely normal. Haven't been in a Honda that doesn't do it.
EDIT: Civic, I should say.

Re: (electric-boost)
Its the ball from the slave cylinder rubbing on the shift lever that comes out of the tranny.
Everytime you shift, this ball from the slave pushes the lever so it puts force on the pressure plate.
Over time, the grease in there gets rubbed off or something so it squeaks.
As said before, every manual honda I've ever driven does this.
You can re-grease it if you pull your slave cylinder off real quick but it will come back over time.

mine sqeaks from inside the car. I'm convinced mine is from the bracket where the CMC connects to the clutch pedal. I've never had a honda that didn't make that noise either.

I bet you'll find that is does not squeak whre you think it is.
But if you think its where your CMC meets your pedal, grease up the pin that holds the two together, there should be a bunch of grease all over it anyway, mine does. Its not hard to reach.

I know mine is on the inside, I diagnosed it a while ago, I just don't care enough to fix it. I know what you are talking about on the slave cylinder though, i've had that happen in the past.
