Default shifting problem

hey I have a 1998 Honda civic ex. I am having trouble with shifting because it is stuck in gear. It will not go into neutral. It feels hard too change gears and also i changed my clutch today so the clutch is good now. I thought that it would fix the problem but it did not. I also put the shift linkage together and it looks too be good. Also i was wondering if the peice where the 2 bolts go right under the shifter where the ball joint is if it is suppose too be put back a certain way or it does not matter? Any help will do this is my DD and i am bumming rides to work and school so plz help me out.
