Yeah, once you put them on your car the rust will go away, but you may want to buy new rotors and pads and swap it all at the same time.

It depends on how badly they have rusted. I bought a rear disc conversion that included rotors. They were badly rusted and the shop wouldn't machine them because they would be too thin. I'd recommend just buying a new set of brembo blanks. Should be able to get them for about $50.
'Course if it is just a little bit of rust like after it rains, just drive and stop on the brakes a few times, it'll come right off.
