Default Rust in my stock exhaust piping?

I am running a d16y8(99civic) with a aem cai, dc 4-1, v-afc (tuned). I am not running any aftermarket exhaust right now. Here is my question, Could this set up have contribute to the rusting of my piping and what other problems could this possibly cause in the future?
