Rough idle while stopped in gear

Rough idle while stopped in gear
My wife has a 00 Civic LX, and I changed the coolant, thermostat, and spark plugs on Saturday. When we drove it Saturday night, it idled rough when we came to a stop, but it only occurred once. Sunday, I tried to "burp" the system by letting it run with the radiator cap off. Well, apparently that didn't help as it occurred again today. It's not overheating at all, and it's only occurring when in gear. It can sit in park all day long, and idle smoothly. Does anyone know what may be causing this?
