Rough engine running and poor acceleration.

Rough engine running and poor acceleration.
The issue that I am having can't be a simple one. I did a total engine swap of my 1994 Honda DelSol Si with a new to me motor, 78k miles. Taking the time to plug everything in properly, lowering it down, and bolting it up. Now it is running rough and will stall when the gass is slammed to the floor. I have approximately150psi in every cylinder.
I have checked the intake, there dosen't appear to be an issue there.
I checked the fuzes, there dosen't appear to be an issue there
I checked the wires throughout the car, no issue everything is nice and snug.
I rebooted the system by unplugging the battery, didn't help.
I swapped injectors around, didn't help.
I checked the spark wires, didn't seem to help but i'll try it again since i didn't hear a snap in cylinders 3&4 on the spark plug.
I checked the spark plugs, 1,3,&4 have soot on it. Spark plug 2 had oil. Wires are all lined up according to the Haynes manual.
I replaced the fuel filter, didn't help.
About the only thing I can think of is fuel and I don't know how to test it without blowing a lot of money.
The funny thing is that if I leave the grounding wire in the alternator and unplug the nifty little green bundle that plugs in the 3 o'clock position of the alternator the car starts to run a little better.
Can anyone offer any advice on this matter? Thanks.

Re: Rough engine running and poor acceleration.
take the valve cover off if it's a B-series and spin the engine by hand with a ratchet on the crank pulley make sure that marks line up. or if it's d-series just take the upper timing belt cover off.
