Eventually your ecu or plug is going to wear and you may start having electrical issues. Other measures you can take, to prevent theft I assume?

Find yourself a connector that has enough pin outs and make yourself a quick release?

Invest in a proper alarm/tilt detect system, and put a tracking device on the car if you're that worried about it. Steering wheel lock if you don't have a removable one.

Those ECU plugs aren't designed for being connected and disconnected at the frequency you're doing it, or rather I should say the wire isn't designed to flex that many times. You're eventually going to have issues. Just leave the ECU in it. Anyone that actually wants to steal it is just going to bring their own ECU anyway.
