Default Rain troubles ...

So I was driving home tonight, and it's pretty rainy...
There might have been a few big puddles, but there always are and aren't a problem, but I am taking a turn and the Check Engine light starts blinking and the engine got pretty quiet but when I gave it gas it got a decent bit better...
The whole way home ... 1.5 miles it was a kind of bumpy ride..it felt like when you are driving a stick and your trying to put it in first but you dont give it enough gas and it's a bumpy start...it wasn't quite that bad but it was like that when I was doing 40 mph or so (I have an automatic trans. by the way). I came to an intersection and stopped at the red light and it got pretty bumpy so I threw it in Neutral and gave it just enough gas for it to go away and it felt normal as long as I was giving it a bit of gas. I got home and pulled in the garage and stopped and the bumpyness was gone. I turned the car off then back on and it still wasn't bumpy but the Check Engine light came back on as a solid light..I don't know what the difference between blinking and solid means...
I looked under the hood and the huge pipe that I took to be the intake (There wasn't any filter in a box..surprised me...1998 Civic DX; haven't looked under the hood much) was dry except for a tiny drop on the bottom lip of it. The rest of the inside of that tube was bone dry...
Any Ideas at all? I doubt it is that big of a deal but I am curious what to look out for...

How hard is it to get water into your engine?

I don't know..it doesn't feel so goofy now..it doesn't feel/sound EXACTLY the same as it used to, but it's close...the light is still on and i checked the gas cap so it's nothing retarded like that hopefully

check your spark plugs, or make sure theres not too much oil in your car, that could do it

Possibly a vaccum leak? I had capped the back of my intake manifold when I did my swap and the plug cracked. It would hesitate and run rough too. Plugged it again, running smooth as can be.
