Default Question about harnesses EG 92-95 Si and Dx harness

Alright my car was originally an auto, and is still using the auto harness from the shock tower to the ecu.
However, from the engine to the shocktower, it has an EX harness(manual).
I wired up everything, car runs and drives good, but I still get a code 41.
Can anyone tell me which wires I need to switch in order to get the code out.
I know for a fact something must not be connected or messed up in the harness because i put a new o2 sensor in, and it still has the code. The ex manual harness has NEVER been touched. Only wires ran were for the 3 vtec wires.
