Did you go from stock size up to a 17" or 18" (or bigger)? If so, it takes more braking force to get those big wheels to stop. This means your mashing the pedal harder, which means more heat. Heat can cause rotor warp.

I would say your lugnuts got over tightened. This has happen to my 94 Ford F150 before when I got new tires put on it the place that mounted the tires and balanced them installed them and over tightened them and it causes the rotors to warp. Just loosen them up, and torque to 80 ft. lbs and it should get better if not go away as long as you haven't driven on them that way for like a year.
