Default new MOTOR, different PROBLEMS

well i dropped in my motor finally and all worked out well. until i started driving it. it goes into 1st and 2nd, but 3rd and 4th it grinds and wont catch the gears. anyone have any ideas? i am stumped and would rather not have to pay the tranny place to fix it. BTW its a totally rebuilt b18c1 with all new clutch flywheel and pressure plate.
