i would probally try to figure out what that "clunk" was
idk what you mean by the tranny-shifter bushing felt stiff... like was it hard to get in gears? did it not feel smooth shifting? if the answers yes then someone probally beat the **** out of the trans. either poor driving, or too much abuse.
have a mechanic look at it would be your best bet.

like idk it was kinda hard getting into gears, and yea i think im going to have a mechanic look at it. Ive never driven another si before so idk how the trans felt but ive driven a friends 99 ex and it was smooth. Do you think mayb it could b trans fluid also?

It should be smooth, honda makes some of the slickest shifting manuals out there. Someone might have beat the crap out of it, or maybe they just didn't know how drive stick, or maybe the linkage is just screwed up and the tranny is fine.

How does the clutch peddle feel? Might be as simple as the clutch line needs bleeding. Or you may be in for a tranny rebuild.
When was the last time the tranny fluid was changed out?
Rear clunking is not good. Could just be a worn bushings somewhere. Impossible to tell with actually hearing it.

All manuals make a clunk when you put them in reverse. Its because the gearing is straight cut as where theres a lil angle to all other gear for smoother engagement. I think your overreacting.

Well, is it notchy when you shift? any grinding going into gear, poping out of gear? any one of those could be bad syncros. You don't say what sort of mileage is on the car but i've got 360,000kms on my DX tranny in a '94 civic, still shifts smoothly, just makes some noise when the clutch is out because it needs an imput shaft bearing. Your best bet is to take it to a mechanic if your not sure what to look for, its money well spent.

DO NOT do it $7,800 is too much. "Installed Options Anti-Lock Brakes" The car does not have ABS and from the pics its missing alot (if not then some) bolt, screws, clips. Is the girl hot?
Run a check on the VIN, ask for the factory parts, and last but not least check the whole car from top to bottom, front to back, side to side, inside and out.
