Need help timing this d16y8 please

Default Need help timing this d16y8 please

I searched for this but couldnt find what I'm looking for. my 1999 civic ex has a single cam vtech. well my sister put #1 rod through the block behind the a/c compressor. I found a good long block from a 1997 car with 10,765 miles on it. I actually saw the car before they pulled the engine. anyway I put the engine in my car and the only diffrences were the exhaust manifold and the intake that had an extra vacume port on it. the hose ran down to the main water pipe right behind the thermostat houseing in to some kind of switch that didnt have a harness to it, then the air line continued to the air intake pipe. figured I dont need it and blocked off the intake pipe.
Started the car and it ran great. I thought alright I'm done, WRONG!!!!
I get up the next am to go to work, again starts right up no problums. I drove two miles down to the gas station and filler up. I also put in the required amount of Seafoam injector cleaner. I leave the gas station and get about 5 miles down the street and the engine starts missing and running on 3 cyls intermitenly. so I turned around took it home.
after woork I check the codes and all it'll tell me is manufacture controler misfire. what the hell is that? I have checked the plugs, wires, cap, and button. all fine, I noticed that I hadnt set the distributer timing since I finished so I get out the ol timing light and my 12mm wrench. only to find the damn manule does not tell me where to set the timing marks to the pointer?

I know long read but I find the more info I provide the better answer I get. can anyone help? oh one more thing is the idle is surging between 900rpm down to around 400 like its tring to die out but then catches and back up. I can give it a little gas and it'll still miss alittle and the check engine light flashes a few times and goes out?

When you jump the service connector, what specific codes does the CEL blink?

Your information is difficult to follow, but it sounds like you have a hose disconnected that may be causing a vacuum leak. Post pictures of the disconnected and plugged hoses.

I used my scanner and get a 1399 code but I cant find that either. and theres only one hose plugged and thats on the intake pipe from the air box to the throttle body.

P1399 indicates random misfires. If you are sure the plugs, wires, cap, and rotor are fine, then check the coil and ICM inside the distributor.

I think you are talking about the FIA system on 99-00 D16Y8 engines. What part of the system is plugged?

YES thats what the old engine had and the new one dose not have. so I blocked it at the air intake tube comeing from the air filter to the throttle body. I am going to change the plugs and wires to see if that changes anything. its just that there only a couple of mounths old so I assumed they would be ok.
