Default Misfire in cold weather

99 civic si, 92k, dc heads, catback, and weapon r short ram. My car is throwing the codes p0300-p0304 and p1399, all are random misfire related...I changed out the distributer, plugs/wires, pcv valve, swapped ecu's to test it, fuel filter, o2 sensor, (other was goin bad) a valve adjustment, no vaccum leaks and my car is still having trouble. It does it when it's first starting up, before it gets completly warmed up, it misfires terribly between 2-3k rpm or whenever you try to accelerate. Dealer has no idea, and there guess is my Intake but I don't think that would cause it...Any ideas anyone?

Are you using the correct plugs ?
for a b16 you should be using NGK's PFR6L-13 gapped at 50 tho.
OR: nipondenso PK20PR-L13
OR: whatever the hood label says.
