Re: which master cylinder? (JDM BoI)
check the ebay. i say somewhere between 50-75 for the mc/bb
im just using the mc/bb w/o the 4040 prop and it grabs pretty good.
brake booster give the pedal a noticeable difference.

You could:
A) Use an Integra master cylinder, but since it will not bolt up directly to your Civic booster, you will have to swap the Integra booster as well. If you get these from an Integra with ABS, you will also need to reflare and/or bend one of the brake lines, I believe.
B) Get yourself a '90-91 Civic EX 4dr. master cylinder, which is 15/16" and will bolt up directly to your Civic booster and lines.
Make sure you use a flare nut wrench on the brake line fittings. If you haven't done so already, swap in a '94-01 Integra or '92-95 Civic Si proportioning valve. And do not listen to anyone claiming the booster makes a difference in pedal feel, because they don't know what they are talking about.

If all you did was a rear disc conversion then there is NO need for a 15/16ths master cylinder until you upgrade your front brakes to Integra-spec brakes.
Why?
The bigger master cylinder will actually make braking WORSE with stock small-*** Civic front brakes.

I just got mine rear disk swap done the other day too...I had the problem with the brake pedal going further down than usual...what i did was I kept bleeding it a few more times and now its back to normal...I didn't change the master cylinder or brake booster...i have an ek hatch...

Re: which master cylinder? (igone916)
I did the read brake swap in my 2k civic and the stock one works liek a champ? If your pedal is going to the floorboard then Id say someone needs to bleed their breaks or bleed them right.

Re: which master cylinder? (monicle)
If you swap front and rear brakes off an Integra do you really need to swap prop valves? They look the same to me.

I got integra fronts and 00 si rears...I'm using the stock pro valve, master cylinder, and brake booster...my braking is great...the handling is much better after i got the rears in...I didn't have to change anything...

Either way, a bigger master cylinder = more brake fluid displacement per inch of pedal travel = less pedal travel.

That's not always a good thing though. If you upgrade to a bigger m/c and keep stock front small Civic brakes, then the pdeal is ROCK hard and feels like ****. also you'll have to press the pdeal harder just to get decent braking from this set-up.
