If you plan on getting the motor BAR certified you can swap out the guts of the ecu that the LS comes with(i dont know what it is) with a b16a2 ecu and it should run the motor for the BAR test.
If not, i believe 99 LS did not have the immobilizer.

1999 ls ecu does not have a immobilizer but its obd2A and my civic is obd2B. would it run normal if i got a jumper harness and ran a obd2a ecu with my obd2b motor?

I have no idea.
Immobilizer can be removed but a CEL will always be on which wouldnt work if you plan on BARing it, if youre not, then do a search for the removal of the immobilizer.
