That's not a lot of info...
Is it an OBDII B16A running a knock sensor? CEL? How is it running? Where exactly does the noise seem to be coming from? Is the motor modified? What octane? Have you messed with the ignition timing? Have you pulled the plugs and inspected them? And so on...

I'd scan the ECU to check for other codes; there probably is one if there's an idle problem. I believe the ECU may go into "limp" mode in cases of detonation or lean mixtures.
What I meant by check the plugs was to inspect them for signs of detonation or lean fuel mixtures. Running too lean usually causes the porcelain center to go really white (tan is normal), though if the plugs are new they probably aren't dirty yet anyway. Detonation will cause little silvery specks (like pepper) to show on the plugs; this is aluminum dust that being blasted off the pistons.

Re: knocking/clunking noise
if you could post a video with your car running and the sound it's making.... it would make it easier to help determine exactly what is wrong.

does this knocking sound goes away as you rev the engine? if not it may be your rod bearings but if it goes away try fixing the vac leak and see your results
