The P28 wasn't chipped or anything, was it? I'd check the timing and such, maybe it ran wrong with the P06 and a prior owner tweaked stuff to make it run right on that, and then it's out of what running on the P28.
You best thing would be to check another P28. Maybe the one you got was defective?

So, let me get this straight, your asking for help on an ecu. You take two different computers, run them in your car, which nobody knows what enigne your running, and your asking for help?

if it's an 'unswapped' 93 ex, it has a d16z6 engine.
the p28 is the correct ecu. yours may be defective.
you can convert your p06 ecu to a p28 with a vtec enable kit from xenocron or phearbable.
my z6 ran ok on a 'virgin' p06, but i modded it for vtec.

Yeah I know what engine comes stock in an 93 EX..most everyone here knows its a D16Z6 but is it "really" that hard for you to just let everyone know thats the engine your working with? Remember, your the one asking for help. And you would be surprised at how many people come on this forum and ask a question in which they give no key information for people to try and help them Troubleshoot.

To my knowledge, a P06 is non-vtec and P28 is vtec. I had to do a Vtec conversion on my P06 (along with a new reprogrammed basemap) for my GSR.
Despite all that, could you post the serial codes of each ecu? Are they USDM or JDM?
Oh, and I agree with the others saying, pop that thing open and check if it is chipped...
