Look at your mounts. Either the driver or passenger mount is the wrong one. Money is on the Driver side being incorrect. Please post better pictures to help us help you.

The EK chassis doesn't need a special transmission mount when converting from Auto to manual... so it is likely that the problem is the driver's side engine bracket. The OP obviously did not change that bracket as suggested (or stated in the FAQ section) to either a '94-01 3-bolt Integra bracket or the '99-00 Civic Si 2-bolt bracket... depending on what type of driver's side engine mount that the OP is using. The picture appears to be some steel aftermarket mounts with the 2-bolt driver's side style.
