What does that black box do? Arent the EGR ports inside the intake manifold?
Technicly, If The EGR system is causing my hesitation, Shouldn't I be able to disconnect the plug or vacuum lines that control the EGR system and my car shouldnt hesitate anymore?

Yes, that is a very good way to verify that is the problem. Disconect the vacuum line from the EGR valve and see if the running problem goes away.
