Definitely DON'T trust the carfax... their info is rarely up-to-date and there is actually a class action lawsuit currently pending against carfax for inaccuracy in their reports.
A good first step is to call your local cops and ask them how to proceed.
Why are you concerned the engine is stolen? More info?

That's easy. Pop your hood. If you see this, your motor was stolen
Just kidding man. Look for a VIN number on the motor/tranny and call the DMV. They can run the number for you.

If there's a VIN on it, go to a payphone somewhere then call the cops anonymously and have them run it. If it is stolen, hang up and wipe your prints off the phone. What you do after that is up to your conscience...

If it was in the engine bay when you went to bed and gone when you got up.
Chances are it was stolen....lol......Seriously...if you think you have a hot motor....you may not want to know the truth.

Then the cops will likely ask you where it is or where you got it.
And you would tell them, because you don't support thieves, do you?
