Help for a novice.
I just started getting into the whole car modification thing in early 2001, haha. yes around the time of Fast and the Furious [sad, no?] But don't let this fool you I dont think that the more lights I get under my car the faster I will go, I know that performance is pretty and willing to sacrifice certain comforts for speed. I personally love the look of the 5th gen hondas and thinking of getting one, some basic quetions.
-How much should I pay? ( For the SI )
-What should i change, in what order? ( ie. first the suspension then intake.etc -- cuz i dont have an endless supply of money haha =] )
-Im probobly going to end up painting it, any color suggestions?
-Any other pieces of advice you have to offer would be greatly appreciated.

And some new lightweight wheels , and grippy tires.

Make sure you get a clean ride to begin with. TAKE YOUR TIME. Just because it has some mods doesn't mean the car is in good shape.
Have a mechanic look into it.
Then, once you have the car. Let us know what your goals are then we can help you decide what is best to upgrade.

Compression tests.
Carfax.
Checked for major, shady autobody damage, such as trunk under carpet.
Do you like it, if it doesn't appeal to you, don't buy it. Wait, you'll find the right one.

This might not be the most popular way to go, but here goes nothing.
I would start with either a dx or cx hatch. They are lighter than an si, and in the long run will be faster.
Now once you have found the car you want, then start thinking about mods. Personally, i dont believe in starting with a "simple set-up." it is a waste of time and money. Do your mods right the first time with quality parts. If you need to save for another week/month whatever, then so be it. It will be cheaper in the long run.
I dont know what your plans are, but this is how im modding my car.
1. suspension
2. wheels + good tires. tires are probably the most overlooked mod.
3. brakes(also depends on plans)
4. power
Good luck and read read read. Research will save you lots of money

Well, you gotta tell us how fast you want to end up going.
if you really want some speed, even eventually, then get a civic that you would do an engine swap with. THis means get a civ with the best body condition and not an si (your going to swap the engine anyway, so why pay the extra cash). You will find endless posts on swaps on the site, so just check it out and see if its what you want.
Now, if you want to keep it stock and just hook it up a little, the best starting point for mods is the classic bolt ons, I/H/E. start out with those.
As for color, i think red in a eg is nice
what kind are u thinkin of? hatch, coupe or sedan?
