OK i bought a 94 honda civic si with a gsr swap and it needed a new clutch...so i had the new clutch put in and it shifts awesome. Now tho i was having some problems with it going into limp mode but we did figure it out. I also had it retimed and it needs a new timing belt which i am getting tonight with a water pump. But it is running not as well and kind of laggy right now is that the timing and also the exhaust is very raspy now and it was not like that before all of this...what should i do and what is the problem?

Sounds like the timing is still off. Pull off that belt and pump, get the new ones on there, and time it properly. It's not hard...
