So I can make sure you did it right, what order do u have them in. Looking at the back of the plug (wire side).

Top of plug where u unclip from
(1)(2)
(3)(4)

this may sound dumb, but do u have all your grounds connected, espessially from the valve cover to rad support?

I had a civic act REAL crazy when i forgot to connect that a few years back... I would push the horn and the lights on the dash like turn signals etc would light up but horn didnt honk, also car wouldnt engage starter sometimes... connected the VC to RS ground and all the weird issues went away and car opperated normally

I would deffinately say it's wired incorrectly get a wiring diagram for both obd1 and obd2 alternators and distributors and verify your wiring all the way back to the engine harness and don't just rely on the color of the wire verify what each wire goes to like what wire go to the voltage regulator on your alt ect. it would appear you have a ground some where out of place good luck in the search
