so i should leave the old one in my intake manifold and mount the new one on my intaje tube? where is the best location for the sensor on the tube in the front or closer to the throttle body?

No, simply put the IAT sensor in its correct hole on the intake tube. There should already be a specific rubber fixture on the intake, likely next to the breather tube for the valve cover. It goes there, simple as that.

there is no hole with a rubber fixture on my tube dude it is on the back of the intake manifold it is a white iat sensor mounts on the manifold looks like a flat football with a cylinder coming out of it with wires hanging out the back!

All 1996-2000 civic Intake Air temperature sensors are located along the intake tube track.
I assume the D15b motor you are running is the 92-95 OBD1 version, in which case it would be used on the manifold. Either way, use an OEM honda sensor and leave it mounted where it belongs.
