The Final word on 6th Gen Keyless remote
 
Since alot of people are dumb and get other people confused, i thought i might as well compile this to make it simple.

96-98 Civic Models:

All EX models had keyless entry standard.

All HX and LX models came with keyless Entry unit, just no remotes. Just simply program one and your good to go.

Conflicting Problems:

If you chose to replace the stock oem radio and you want to keep your keyless remote working, you MUST GET A SPECIAL HARNESS to install with your new stereo. Otherwise you will lose your keyless remote function and even lose the ability for your dome light to come.

Where is the keyless Entry unit:

The keyless Entry unit is located in the stock oem radio. This is why you must get a special harness when installing a new stereo.

99-00 Models:

All EX models had keyless entry standard.
All HX and LX models came withe keyless Entry unit, just no remotes. Just simply program one and your good to go.

Programming Instructions:

Have all remotes for the vehicle on hand.
Make sure all the doors and rear hatch/trunk is closed during programming.
Only need to use 1 remote to get into program mode but all remotes must be programmed during the same session.

Each Step must be completed within 5 seconds.

1. Sit in the car with all doors/trunk tightly closed.
2. Turn the key to the ON position, marked by "II" on the ignition bezel so the dash lights come on, then within 5 seconds press the "Lock" button on the remote for 1 second or so and release the button.
3. Turn the key to the OFF position, marked by "I" on the ignition bezel - dash lights go off.
4. Repeat steps 2 & 3 three times (a total of 4 times) - each step must be done within 5 seconds of the previous step.
5. Upon the 4th turning of the key to "ON", press the lock button on one remote, the locks will make a cycling sound (clunk), locks will NOT lock or unlock at this point, they will just make a noise. The system is now in PROGRAMMING MODE. Do not turn key off.
6. Within 5 seconds of entering programming mode and within 5 seconds of each other, press the lock button ON EACH remote you are programming, for a seconds or so and release. This step needs to be completed within 10 seconds. Each time a remote button is pushed, the locks should cycle. Up to 3 remotes can be programmed.
7. Turn ignition completely off and remove the key. Step out of car and close door. The Remotes should be programmed and should work. If you have a trunk/hatch release, the button for this feature needs to be held for a few seconds before the trunk/hatch will "pop".

Conflicting Problems:

There is really no conflictions when dealing with the 99-00 models as the keyless unit is seperate from the stock oem radio. Installing a new stereo should yield no problems with the keyless.

Where is the keyless Entry unit:

The keyless entry unit is behind a kick panel on the drivers side of the dashboard. The panel is the one with the hood release cable coming out of. The unit is a white/milky box with one plug connected to it with a compliance sticker attached to it.

Good info but all USDM 96-00 civic came with some version of a 1.6L engine, not 1.5L

Just recently bought a 2000 Civic EX and the remote doesn't work. Battery is fine.

Can someone confirm the instructions posted for the 99-00 models are correct? Because the link given is for CRVs, unless 99-00 civics and CRVs instructions are the same.

The manual that I have says, "After the battery is changed, the transmitter must be synchronized with the main unit. With the doors and trunk lid closed, press either the LOCK or UNLOCK button six times"
